I'm using EvOTA
My annihilator (or might not be, I'm always confused with the arm/core names, it's the Arm lvl2 energy weapon)
It doesn't fire at ground-based enemies (which is a pain when there's an enemy kroggy stuck behind some wreckage outside your base)
Also:
Guardians (wait, that's the core name again - I don't know the arm names, I usually play core) happily fire over each other (as far as I know) but fire into each other's wreckage if one has been destroyed, they also shoot at the ground directly of them infront causing massive collateral destruction if you put them in high trajectory.
Can we have a switch to start as arm or core in the random units thing? arm sucks (*ducks*)

I once had my opponents complaining about Annihilator not firing in a XTA game. I remember reading that Annihilator use a special script function "TargetCleared" to cancel aiming and that only them use it.
In TA, every unit could fire right through any unit belonging to the same player, but were blocked by wrecks or DTs. So in TA, a guardian could be protected by a metal silo, but its shots would be blocked as soon as the M silo get killed. So what you describe seem faithful to TA.

Is the annihilator the arm one? Because I distincly remember a blue laser frying my units in the only proper XTA game I played (it took my commander out while he was walking over a ridge back into my base, but I had no idea if it actually was one because it was way outside my sight range and I was soon conquered. Do both the arm & core versions use this function? could it have been another unit? (I've always assumed that it was because I don't know of anything else with the blue laser of death, but I'm not really familiar with XTA).
On the guns:
You could be right, I had my guns in a line pointing at the enemy, rather than the line facing them, which isn't the usual formation that I use. I've definately seen third party defensive guns shoot the backs of friendly units infront of them though. I'm sure I've seen guardian-type guns shooting over wreckage, are you sure that they don't?
Another problem:
Vulcan cannon, once you put it into high trajectory it doesn't seem to like going back to low trajectory.
