I am finding that my servers end up getting stuck on games where someone starts the game and then disconnects before they even select a start position. The server will stay running (sometimes?).
Autostop is set on noopponent, but I don't think that that applies until after the game has started?
Any suggestions?

Indeed, SPADS "autoStop" only works when the game has started.
Afaik the engine is supposed to stop the server if no one is connected after some initial delay (cf this part of engine code). I think it used to work like this for the games I played at least, but maybe I missed something.
