What I think some games/ mods could use is an upgrade system that for the cost of the upgrade morphs all of that players units of the prerequisite type into the new unit (with the upgrade). Morph should probably instantaneous after the research (building of upgrade) is done. It would have to be smart enough to accommodate different research units, the different effected unit types for each research, and a choice in upgrades for a unit (so lets let say you decide to go with weapons instead of armor, but the next go around you will do armor).
Maybe morph isn't the best solution for this but instead a massive player wide unit adjustment for the said unit types?

Lua gadgets can modify any unit-unit damage amount before it is dealt. Which would be by far the easiest way to do something like armor/weapon damage upgrades.
