Do you use Intel graphics? I have an Intel HD 2000 on Xubuntu 12.10 32bit and I also have OpenGL error spam. I can confirm that linux and windows users can play together. What lobby are you using? In Zero-k Lobby you can just start a new battle (passworded is possible too) and you should both be able to join and play together in it without any complications. I didn't notice any change. My framerate dropped a bit but I did not see any fog. I rather suspect that this is just another problem with Intel graphics cards or drivers.
