When a commander starts building something and an enemy unit comes in range before he starts nanolathing he will turn and fire his lazer without begining to build, and when the unit is dead he wont continue building.
Very true, very irritating. Any armed construction unit will have this problem. You can set it to hold fire, but you shouldn't have to. A unit should continue building even while under attack, or at least not forget to continue building (and its entire queue) after the attack is over.

The Lord in NanoBlobs doesn't have this problem. It's a script issue.

To be more accurate, the Commander will "lock up". You can't even cancel construction and reissue orders, or issue another order and then construction again. IIRC, you have to hit "Stop" and then reissue the orders.

Yup. I'm telling you... it's a script issue. You have things that getting locked up by set-signal-mask.
