as far as hobbits being real is concerned... tolkien wasn't just writing a book, he was writing a mythology for a land he felt was missing out in terms of ancient tales and suchforth.

mirkwood = the black forest
where that elrond dude lives = france and the alps
which brings us to the shire = england.

scandinavia / northern europe / northern asia = "re-united kingdom"
eastern europe / rest of asia = middle earth
western europe = harad
northern africa = far harad
australia = dark lands
the americas = sun lands

and you are right about gondor / mordor, although gondor looks like germany and mordor seems to be more around the middle east... neither of them are listed on the final map denoting continental drift.
