Hm the later rocket launchers should do up to 4k damage (from what I've seen on screenshots). I'm doing quite well with shotguns only as they seem to have the highest DPS. Flamers are just too expensive and can't compensate for their short range.
The welding tool, on the other hand, is fairly usefull when you get it, though, and the freeze gun you get later on, if you do the side quests up to mission 5 that is, is always a keeper.
At the moment my shotgun does about 119-133 dmg * 5 bullets => ~630 average damage (if all bullets hit one enemy). I don't know about MGs, they're okay for crowd control but so are the later shotguns as their firing speed dramatically increases. In fact I kill more critters with a shotgun than with a MG.
Pistols, grenade launchers and energy weapons seem to be rather useless to me. The latter because they are overpriced and have a slow projectile speed.

Energy weapons rock pretty badly, they always have splash damage (the first one is pretty handy during the first few missions since it needs no ammo) and they have more variety, some are rapid fire lower damage while others shoot slower but have the damage and splash of a rocket launcher (well, slightly less but they fire faster) and even the earlier EWs are useful as opposed to the crappy early rocket launchers. The 4k damare rocket is the nuke, the Ion Cannon does 2k and the difference is neglectible, anything left standing after that blast is best handled with the shotgun anyway. Those huge guns shoot very slowly though and although their blast radius is about half the screen I often ask myself if the second most expensive weapon in each category isn't a better choice for combat since you can shoot much faster. The nuke is more of a secondary weapon, fire one, switch to shotgun, shoot at anything that still moves.
MGs are decent, they have a lower DPS than shotguns I think but they're better early on. I think the final shotgun and MG are about equal for crowd control.

I still prefer shotguns for the extra gore as enemies splatter when they die from enough damage.
Yeah in the first missions MP/MGs were pretty useful. I'll try the ion gun once I find a booster which has my primary attributes and Energy/Flame weapons.
Um... is it good to bring brainpower up to 60? It's annoying having to use implants for brainpower because I left it at 5.
What other stats are good to push and what's the most useful special perk?
Vampire is probably good later on, regeneration is good for the start but it's too slow to be of any use at 40 skill points invested. I don't know if the more XP perk is worth it, if there's a fixed maximum level. There probably is... there always is.
The other perks are useless IMO, except for observation if you want all the secrets (only got 15 of 17 in mission 2, though). My intitial 40 points were good enough up to mission 12, this is where I am right now.
Currently I've been neglecting health, the weapon skills, brainpower and accuracy. I've spent of my points on armor and speed and where needed.
As special perk I chose observator to get all of those goddamn secrets and I pushed it right to 40 from the start. I'm lvl 18 at the moment and have difficulties acquiring good implants because I depend on +brainpower.
I regret that I chose easy... 10+ aliens die from every shotgun round, except for the two tough guys - the madcat alien and the other huge thing, they need two or three shots. Those defense robots even died from one blast.

I hear learning is the strongest one, I've seen screenshots of lv40 characters whereas I've reached at most lv28 (finite number of monsters = finite number of levels you can gain but the learner perk means that level is higher) and that only after the final boss was dead already (I think you get about 3 levels for killing him). I'm not sure if vampire is that good but I've never tried it. Observation isn't that useful once you know where the secrets are (or are just diligent), what does it look like, anyway? Economist is useful for getting good gear quickly and hypnotizer is supposedly pretty effective. During the endgame you'll worry more about your armor failing than your health dropping, by then you have 95% and more armor protection and going without your armor means you're dead in ten seconds.
My first run through was with that girl with the 40 brainpower, that fit almost every implant.
10+ dead aliens per shot is normal even on higher difficulties with the mid-late game weapons. 2-3 shots for the big ones isn't. I think I pumped a clip or two of the highest level shotgun into the security bots to kill them.
I usually throw most of my points at weapons and armor, sometimes strength, speed or accuracy. Rarely HP.

I get my weapon skills through implants, I only need shotguns and a secondary weapon of choice or none. I think I wasted too many points in armor because additional points give you very little extra protection. It's better to get it through an implant. Same for strength.
Economist kind of sucks IMO, because I've got more cash than I could spend early. Oh well, shotguns are pretty cheap and I wasn't buying anything but that and mega healths.
Observation occasionally shows a red arrow when you are around a secret location, but not always. I missed about 8 of ~70(?) secrets. Also it shows containers which aren't obvious item holders in red, same as with faster learning. This is useless anyway. The only reason I chose this was because I couldn't find the transformer part in the 4th mission. I missed that goddamn hole because there was a pile of blood and alien corpses on top of it.
Overall it's not bad for your first time through because you'll get lots of useless weapons to sell. Found a 80k rocket launcher in one mission and dozens of 10-20k weapons. A lot of secrets aren't obvious, i.e. you can destroy lots of walls. For some you won't notice that they can be damaged until after you shot them.
Vampire nets you about 200 HP for the toughest aliens or something, read that on some forum. I think I'll go with learner the next time through.
Would be cool if you could continue on a higher difficult level after defeating the final endboss...
Now after playing it for a while it feels like Doom in the Fallout universe.

Okay nuke + shotgun is boring. Seriously... and the endboss is a joke (just like the queens) on easy.
When I finally reached the endboss it was dead after two nukes and a couple of shotgun clips. Then hordes of aliens appeared... shouldn't it be the other way around?
Anyway I was lvl ~37 without the XP perk, missed 8 secrets and about 400 enemies.
I'll try out energy weapons next because playing the entire game with a shotgun only can be boring.
PS:
I missed the tank in mission 12. Found it when I was looking for the last secret... :'(
Almost got through survival mode too. Eventually I died in the fifth level because shotgun ammo was scarce and I accidentally replaced the plasma minigun with the ion gun.
