The Holy Mountain & El Topo by Alejandro Jodorowsky.
Dead or Alive 3(nothing to do with the videogames) (1's excellent, 2's weirder, 3's the weirdest) by Takashi Miike. Heck, anything by Takashi Miike is weird to some level. Gozu is weirder than DoA for instance.
Dead Creatures by Andrew Parkinson (though it's just the pitch that's weird)
The Adolescence of Utena by Kunihiko Ikuhara. (There are weirder anime, but I'm restricting to feature-length film I saw in theater.)
Action Mutante by Álex de la Iglesia (not that weird but I like it)
Lost highway & Blue Velvet and basically any David Lynch movie.
Black Moon, by Louis Malle.
